Atlantis has rested in the bay beside San Fransisco for three years now. Nearly fully repaired and many of the staff rotated out to include mostly Military staff and a large contingent of scientists, Atlantis became the dominant Gate on Earth for a while, but plans on returning to the Pegasus Galaxy have been released to the SGC and Atlantis has now become an official SGC base, and not just an expedition.
Stargate Atlantis (SGA) is sub organization under General O’Neill and the SGC. Samantha Carter is assinged Commanding Officer aboard the Atlantis once more. McKay, and majority of the other original scientists have been reassigned to solving and studying the problem that send a group of people to the Destiny, and have remained on Earth while Sheppard led the primary team now named SGA - 1 along with ten other groups assembled to be the force which will fight the Wraith once more in the Pegasus Galaxy. Ronan and Teyla join SGA team back to Pegasus to continue the fight. Four Asgard: Forseti, Bragi, Gefion, and Balder, also request to join the new detachment to both offer their expertise with Ancient technology and help with not only the war with the Wrath but they feel responsible for the renegade Asgard that were found in Pegasus and wish to deal with the small threat themselves.

The trip back to the Pegasus galaxy gave the crew time to settle into their new home, Samantha not wanting to risk using the wormhole drive a second time when it wasn’t needed. While it was true that the Wraith were still culling humans, they were in no rush to return after been gone for so long. Atlantis was fully operational once more with a full compliment of ZPM’s, spares, and fully loaded armory with drones so plans to thin the Wraith army was in the works.
With Eighty percent of the compliment of the Atlantis successfully innocculated with the ATA Gene Thereapy, A fairly large squadron of jumpers were able to be launched, along with a full squadron of twenty X302’s brought from Earth filled the empty Jumper bays and the cargo bays found once the City was restored. Many other parts of the City still remains a mystery as rooms that weren’t identified were left alone with the focus on repairs of critical systems.

Atlantis falls out of hyperspace at the edge of the Pegasus Galaxy and it’s Stargate connects to the Pegasus network. Sam orders SGA-1 to run recon to see the current state of the Wraith problem by visiting Tayla’s Athosian colony, only to find it in ruin. Within moments, Wraith arrived in greater numbers than predicted and blocked access to the gate. The team was scooped into a Wraith dart to be taken to a Hive ship. Something was different abou the Wraith from the last time the Atlantis was here. They used more powerful weapons, were in greater numbers, and were much smarter than before. They knew that Sheppard and his team were resourceful, so they kept the whole team stored in the Dart’s storage buffers, removed the device and connected it to an external power source, back on the Wraith homeworld as a symbol of their new found power.
Willing to gloat over their victory against the Atlanteans, The Wraith responsible for their capture contacts Atlantis to tell them ogf SGA-1’s fate, and warns them that they are not to be crossed again...
A new team must be put together to become the front line team to replace SGA-1. Their primary mission is to rescue SGA-1 and destroy the Wraith once and for all...
