We will list our cards here and give each type of card a number. But we won't state the numbers they have been assigned, that way we're not cheating when we duel each other. Then we have a online dice roller that will randomly choose the numbers we roll so that it's fair. And when we play our face down cards we state the numbers but not the card. That way we know what cards we're playing but we won't know what the other person is playing. Sound fair?

Name: Draco Anderson
Age: 14
Gender: Female

Height: 5'1

Deck: Dragon King Deck, she was given the deck by the King of Dragons duel spirit.
History: She was taken from her home when she was 4 and was tortured. When she was rescued at the age of 8 she got to see her older brother for the first time in years. Draco soon became clingy to her older brother because she didn't want to be separated from him again. One day, at age 9, she went to a island tournament with her older brother. Not long into the tournament she got lost and became very scared, she unknowingly ended up in the duel monster spirit world where she met a dragon, the king of all dragons, she befriended the dragon and the dragon called forth all the dragon duel monsters, they each presented her with a dragon card to create her new deck. Draco was happy to have her own deck and was soon sent out of the spirit world and found by her older brother. Draco soon became a great duelist with her brother's help and now she is trying to become the best duelist she can be.
Misc.: She is Jesse Anderson's sister. She constantly wears a mask over her face so that nobody sees her scars. She is an artist and can see the duel monster spirits. She duels better than she lets others know. Her eyes change color when she is angered due to her body being experimented on when she was a child. She is slightly sadistic and this side shows when she is angered.

Yes custom cards are allowed. And I'll try to explain it better.

Say you have 60 cards in your deck and 40 different types of cards. You make a list of each card and then assign each different type of card a number 1-40. Each number can only be assigned to one type of card so if you get the same number on two different rolls when drawing cards, you will draw the same card if you have multiples of that card. When placing cards facedown, you state the number of the card that was placed face down so that you can remember what card it was and if the opponent plays a card that will take out a facedown card on your field, they will state the number of the card they are taking out. For the dice rolling there is a tool on this website's full editor under the button that underlines text, or you can search the web for a dice rolling generator. On both of them you would put 1 dice with 40 sides if you have 40 different types of cards.

That's the best I could explain it, if you still don't get it I'll try to explain the parts you don't get.

It kinda did, but how do we make sure we account for multiple copies? Shuffling into the deck? Graveyard vs Banished? Perhaps instead we could equate our custom cards to other cards and duel on Dueling Network, and record the turns on skype (If you have skype)? Makes more sense but scheduling would be a pain.
